Chipotle does not have a gluten free menu but instead has a list of gluten-containing ingredients to avoid. Cross-contamination is a concern, however, so let the person taking your order know that you are gluten free and if you need them to take the proper precautions.
From their website: "If you avoid gluten, don't eat our flour tortillas. If you are highly sensitive to gluten and would like us to change our gloves, just let us know at the start of your order. You should be aware items containing corn, including corn tortillas (chips, soft corn, and crispy corn tortillas) and corn salsa, may have a small amount of gluten from potentially co-mingling with gluten-containing grains in the field."

Our order taker didn't know if they had corn tortillas except for taco shells, another worker had to tell her...after that everything was fine, we were able to find gluten free options that satisfied. I thought they could have used more choices in their dishes, but everything was tasty and not expensive.

Very accommodating! They washed hands and changed gloves then found a clean spoon to serve my items with. I only wish I could enjoy lettuce and avocado but they’re always covered in cheese and I’m allergic to dairy.

Wow! I said I had celiac before I ordered. My server immediately removed his gloves, washed his hands, put on fresh gloves, and told another server I had celiac. They wiped down the whole area and even brought out fresh lettuce and cheese!
