We visited the Vatican Museums on a Happy Hour ticket which included aperitivo in the Bistrot La Pigna, a lovely restaurant in the Courtyard of the Pinecone. On arrival I let the staff know I'm coeliac (and vegetarian) and they brought me a large salad bowl (tomatoes, sweetcorn, shredded carrot, artichoke and lettuce leaves). My husband, who is not a coeliac, enjoyed a charcuterie and cheese board with croquettes and a pasta salad. So, I felt that the staff were knowledgeable but it was a shame there was no GF pasta substitute. Also acknowledge that this was a set menu scenario, so perhaps the a la carte has more options.
