Chipotle does not have a gluten free menu but instead has a list of gluten-containing ingredients to avoid. Cross-contamination is a concern, however, so let the person taking your order know that you are gluten free and if you need them to take the proper precautions.
From their website: "If you avoid gluten, don't eat our flour tortillas. If you are highly sensitive to gluten and would like us to change our gloves, just let us know at the start of your order. You should be aware items containing corn, including corn tortillas (chips, soft corn, and crispy corn tortillas) and corn salsa, may have a small amount of gluten from potentially co-mingling with gluten-containing grains in the field."
This is my go to restaurant for gluten-free. When you announce that you're celiac, the staff will take your order and fulfill it exclusively. They start by going right over and wash their hands change their gloves and get me the number of new spoons and new tongs that I need. They do go into existing supplies of food sometimes or sometimes go to fresh bins of rice, etc. There seems to be a small chance of cross-contamination with going in with a new spoon into an existing bin of food, but I have never had an issue. The chips are also gluten-free from what I've researched. Highly recommend. Ps their desserts are not available till the market yet but I heard that they will not be gluten-free so just be advised.

Great food. Food preparers are trained. Some are better trained than others. It looks like there's a possibility of cross contamination, but I've never had any bad reaction.
This was literally the worst experience I’ve had at Chipotle, ever. Normally the ones I’ve been to have knowledge of changing out spoons and washing hands and no one on the staff had any idea what they were doing. I try to explain several times but finally gave up when I realize they weren’t understanding and there was a huge line behind me. I would never recommend this chipotle to anyone who had a gluten sensitivity or allergy.

We told the person that my daughter had celiac disease and they immediately, without being asked, started cleaning the counter and changing gloves. They brought out fresh ingredients from the back and got out new, clean utensils. It was extremely impressive .

Whenever I go I let them know I have celiac’s and they will ask me what I want they’ll take the spoons out replace some of the queen spoons and they also clean all the countertops. I usually just get a bowl but I think they might have corn but I’ve never try it so I’m not 100% sure. I’ve been at this location several times the staff is very knowledgeable and very friendly when I asked them to fix change their gloves and so forth. I’ve eaten here quite a bit and I have not got sick.

The staff member I was fortunate to work with was very accommodating. She washed her hands and changed gloves, and when I asked, pulled fresh toppings for me -- all without making me feel like a "difficult" customer. (And we all know what that feels like.) She also used new serving utensils for each item in my bowl.
