Everything is gluten free except their tortillas.
Chipotle does not have a gluten free menu but instead has a list of gluten-containing ingredients to avoid. Cross-contamination is a concern, however, so let the person taking your order know that you are gluten free and if you need them to take the proper precautions.
From their website: "If you avoid gluten, don't eat our flour tortillas. If you are highly sensitive to gluten and would like us to change our gloves, just let us know at the start of your order. You should be aware items containing corn, including corn tortillas (chips, soft corn, and crispy corn tortillas) and corn salsa, may have a small amount of gluten from potentially co-mingling with gluten-containing grains in the field."

Every chipotle I’ve been too, the moment you mention GF, they change gloves and clean the space and get fresh canisters of whatever toppings you’re getting. It’s the only “fast food” type chain I can eat at safely with celiac

If you let them know you are gluten free, they will change their gloves, use little cups to scoop out the toppings into your bowl, and will grab lettuce and cheese from the back that hasn’t been touched. So nice!!

I love Chipotle!! Make sure you get a bowl (obviously the tortillas have gluten). I always ask the employees to switch the spoons, change their gloves, and use cheese from a new container
